Following a mission in which she placed the success of the operation above both their professional and pesonal partnerships, the two divorced. Tracy received custody of Buddy, their dog.
Eventually, Callen would track down a woman named Amy Taylor(nee Callen) who initially claimed to be his older sister, but would later admit her real name was actually Hannah Lawson, and that she was friends with the real Amy Callen(the two had been separated as children) when they'd lived at an orphanage together. The real Amy died at the age of 11, when Amy and Hannah had snuck out to play one night in the nearby river and Amy had been swept away by the current in an accident. When Hannah returned, she slept in Amy's bed, and the authorities there never realized what had happened. A month later when the body was found, it was buried under Hannah's name as the authorities didn't know any better. Later on, Callen would go visit Amy's grave, finding flowers and a note left "For my Swwet daugher always in my Heart".
That same day, Nate Getz, the OSP's Operational Psychologist and the Operational Liason in the Middle East, would discover that a list of all of Callen's 37 foster homes and orphanges was written by one person, although over a number of years and with different pens and pencils, which would indicate someone had been keeping an eye on Callen the whole time. The same list also showed the various orphanges and foster homes where the real Amy lived until her death, indicating that this person also knew about the switch between Hannah and Amy.
Later on, Callen discovered he was being stalked by someone he didn't know, seeing someone near the grave of his sister, and over the past several months, would run into people who seemed to know more about his past than he does. Hetty Lange suddenly resigned and took off for Prague, and Callen found out from NCIS Director Leon Vance that Hetty has started her own investigation called Operation Comescu, which was all about Callen. Callen and the rest of the team resigned as well when Director Vance refused to fly to Prague to get Hetty. When the team arrived in Prague, they discovered that Hetty had been taken by the Comescu's, and that the Comescu's have been in a decade-long battle with the Callen family, of which G is the last. Tracking their safehouse down to a house on a beach, Callen started remembering things from his past, such as having been on this particular beach before. Inside the house, Hetty convinced the head of the Comescu Family that G died three weeks ago, showing a clip of the assassination attempt that had actually taken place more than four months ago, and a death certificate she had forged herself. Hetty, Callen, and the rest of the team have since been re-instated and are back at work in Los Angeles.

Callen has an intimate knowledge of Gibbs' past, being aware of Gibbs' boat-building hobby, as well as his three failed marriages. While in Los Angeles, Gibbs revealed to Callen he had actually been married four times, a fact that Gibbs tends to keep close to the vest. By his own admission, Callen considers both Lara Macy and Gibbs to be family. Callen is one of the five people that Gibbs permits to call him 'Jethro'. When Gibbs and McGee were getting ready to return to D.C. from L.A., Callen gave McGee a sniper's magazine to use for conversation on the return flight, saying it worked for him.
